They are reading memory, it is easier to do than reading a folder. You can easily monitor a folder with tools from Sysinternals to see what if any files are creates in the WoT folders. I actively monitor and there is nothing being scanned and no file created. Windows encrypts files when apps run and provides a dir listing for the running app that has permissions for a given folder. If this did not happen then WoT would not be able to read the files in the folder to load them an play the game. You can verify file by doing an integrity check on the encryped folder. Lastly, you are running the game, therefor your user account will grant an app you launched the needed permission to read the folders.
The game already reads from memory, all they have to do it check the memory address of where something is loaded and compare to the known memory size of the default module, if they differ, then it is a mod, and can check further in memory. Pretty basic stuff.
